I have neither Mac or Win to test with, but sending apks from my Kubuntu box makes them end up in Documents as well. Weird.

They are in my Downloads folder when I send it via Bluetooth from my mac and PC, but I don't have an Android device to test it otherwise.

You can move files only connecting via ssh to the phone, as far as I can see. Transfer files end up in Download folder of user nemo, and from there you can manage them.
